First off, I'm not a hard core techie. I also didn't understand what exactly you meant when you said "effect".
However, with most cheap mics the "omni" isn't all that omni. Which means there is an off axis response difference even in omni. Generally small diaphragms are more accurate and natural in about every way. Large diaphragms make things like vocals huge. They also take longer to recover because of that big arse diaphragm. So the small diaphragm omni will sound more natural, respond quicker and maybe have tighter transients or even bass. The large will sound very large. Does the small diaphragm have a more true omni response in general? Beats me.
